Animal Stain Carpet Replaceent

Can an apartment rental company charge me more money than what is in the security deposit if my ex-roommate has left and her dog peed and pooped all over the carpet in the livingroom, dining room, and hallway? Do they always replace carpet that has been damaged by bodily fluids, etc.? What will that cost be on average?
