Not aware Roommate was not paying on time …

For the last year I have had a roommate. Both of our names were on the building lease, however he was the party that would make the check out to the leasing office. Fast forward to this year. We moved out of the unit and I (tired of having a roommate) am looking for a place to live on my own. I found an apartment that I liked and applied. The landlord called me and said that I am being denied based on the fact that I paid rent late 9 months out of the 12 I lived at the last building. I was shocked! My last apartment building never once notified me that any payments were ever late. I called my former roommate and he said he was late maybe 3 times, but still I was never once made aware of any of this. I have proof that I paid him my portion of the rent on an average of 10-15 days before it was due because I have copies of all the cancelled checks. My question is this, is there anything I can do to get this off my report or any recourse I can take because I was never made aware of any late payments?
