Help. Pet deposit

We paid a non-refundable pet deposit on move in. Just recently moved out, and the landlord is stating that all carpet, and padding and subflooring has to be replaced because of a urine smell in the house. Can they do this?
The carpet was probably a few years old when we moved in. lived there for 2 years.
